Why not use the multi method with only short exposures in harwdare and just merge the number of frames needed on the fly. Merging whole frames are a constraint. Some bright objects may should keep the higher frame rate, while dark background should be shifted and merged frames.

Deleteit's about the noise floor... it will be increased by sqrt(N), where N is the total number of short exposures within a total exposure time.
